My main research interest is Computational Genomics. For my PhD thesis work at CDFD Hyderabad, India, I worked on the problem in the post-genomic era, specifically to improve the annotation of completely sequenced genomes of apicomplexan parasites such as Plasmodium, Toxoplasma and Cryptosporidium etc which cause some of the deadly diseases in humans and animals (Ali J et. al., BMC Genomics 2012). I also developed a web server ApicoAlign: a tool for improving the annotation of apicomplexan proteins (Ali J et. al., BMC Genomics 2011). Later I moved from apicomplexan genomics to plant genomics and worked on different NGS (next generation sequencing) projects like GBS (Genotyping by Sequencing) of several hundred A. halleri accessions, small RNA sequencing, A. halleri genome assembly and Phylogenomics of Arabidopsis genus (Polina et. al., Nature Genetics 2016).
At RGCB, my broad area of interest is cancer genomics and at present we are developing new methods/computational pipelines to detect viruses and long non-coding RNAs in cancer related next generation sequencing data.

Current Activities


Viral sequences in human cancer NGS data

The NGS (next generation sequencing) data provides good opportunity to detect oncogenic viruses in tumors in an unbiased and comprehensive manner. The causative agent for Merkel cell carcinoma was identified using NGS data. We are developing new computational method/pipeline to detect viral sequences and estimate approximate viral load using RNA-Seq and exome data of different types of cancer.

lncRNA (long non-coding RNA) in human cancer

Following ENCODE project, the number of transcripts increased while number of protein coding genes decreased in human genome. There is growing evidence that most of the human DNA is actually transcribed into RNA and only a portion of it is translated into proteins. Since genomic instability is one of the hallmarks of cancer, we are interested to look at differences in lncRNA populations using RNA-Seq data from different cancer types. In addition to these projects, I am also involved in developing the update of Triple Negative Breast Cancer Database and RNA splicing project.


The Computational Biology Group conducts one year internship in Bioinformatics, holds regular training workshops and looks after the Bioinformatics component of course work for RGCB PhD students.


I along with Meena Vinay manage the bioinformatics facility which includes up-gradation of storage or memory power of our servers, trouble shooting any problems and system administration related tasks.
